The hypervisor does block graphics on the PS3, but it allows full use of the Cell. Search the net for Raytracing on the PS3 and you'll see the Cell is (even with a hypervisor) FAST.
What makes Linux on a PS3 run SLOW is the lack of system memory (only 256MiB). I haven't tried the new Yellow Dog linux yet, but it shoud be much faster becouse it uses the video memory (also 256MiB) as fast cache.
I believe the PS3 uses MESA software rendering, I don't know how it compares to the hardware rendering on the PS2 or XBOX. But it wouldn't surprise me if the PS3 with MESA (at 480p) is faster.
